About Epigenica:

Epigenica is a Swedish biotechnology company developing and commercializing advanced tools for epigenetic analysis.

Our core platform, EpiFinder™, enables multiplexed histone modification profiling (EpiFinder GenomePro™) and liquid biopsy cfDNA methylation analysis (EpiFinder cNUC™) through our proprietary bioinformatics pipeline. We work with academic and pharma partners to generate high-quality, clinically meaningful epigenomic data at scale.

We are growing and looking for a hands-on bioinformatician to join our data science team and take end-to-end ownership of analysis service delivery.

The Role:

You will work closely with the Bioinformatics Lead and across R&D and commercial teams to run our analysis service projects from raw data to customer delivery. This is a broad, hands-on role that spans bioinformatics analysis, pipeline and R package development, server operations, and direct customer interaction. No two days will look the same.

What You Will Work On:

Analysis service delivery

  • Run end-to-end service projects: from FASTQ to QC, analysis, and data delivery
  • Prepare and deliver customer data packages through our secure data delivery system
  • Support study design discussions and pre-project scoping with the commercial team
  • Troubleshoot customer-facing pipeline errors and coordinate resolutions

Pipeline and R package development

  • Extend and maintain the Snakemake pipeline, including adding standard ChIP-seq QC metrics

  • Contribute to the planned migration to Nextflow (nf-core framework)

  • Develop and document new functions in EpigenicR, our R package

  • Write tests and maintain documentation to keep the package production-ready

Server and infrastructure

  • Manage day-to-day operations on our HPC server

  • Administer user environments, conda/container setups, and job scheduling

  • Diagnose and resolve server issues

  • Support onboarding of new team members onto the compute infrastructure

What We Are Looking For:

Required

  • PhD in bioinformatics, computational biology, or a related field; or MSc with at least 2 years of relevant industry or research experience
  • Solid hands-on experience with ChIP-seq data analysis: alignment, peak calling, QC, and downstream interpretation
  • Proficiency in R and Python; experience writing functions or packages others can use
  • Experience with workflow managers such as Snakemake or Nextflow
  • Familiarity with Linux/HPC environments, SLURM, and conda or container-based setups (Docker/Singularity)
  • Version control with Git, including repository organisation and documentation
  • Ability to work independently and manage several concurrent projects

Nice to have

  • Experience with nf-core pipelines or contributing to community bioinformatics tools
  • Familiarity with epigenomic data types beyond ChIP-seq (ATAC-seq, WGBS, cfDNA/methylation)
  • Experience with cloud or cold storage infrastructure (e.g. S3)
  • Background in customer-facing or commercial scientific support
  • Knowledge of R package development best practices (e.g. roxygen2)

What We Offer

  • A central role in a growing data science team at an early-stage biotech with real scientific impact
  • Broad, varied work spanning analysis, development, infrastructure, and customer collaboration
  • Close collaboration with R&D, commercial, and leadership teams
  • A technical environment built on modern tools: Snakemake/Nextflow, R, cloud delivery
  • Opportunity to contribute to AI-assisted analysis and large-cohort database development
  • Flexible hybrid working arrangement based in Stockholm

About the job

Epigenica is a pioneering biotech startup originating from Karolinska Institutet, specialising in advanced epigenetic profiling. Our proprietary platform is based on patented high-throughput, multiplexed, quantitative ChIP-seq technology — hmqChIP-seq — for epigenetic analysis, commercialised under the EpiFinder™ platform. We launched our first epigenetic screening kit last year and, with a continued strong focus on R&D, are preparing to release additional kit products and expand our service offering in 2026. These products and services are designed to enable researchers and companies to perform high-quality, scalable epigenetic analyses.

As we move from technology development into broader product launch, service delivery, and commercial expansion, we are looking for a Senior Scientist to take a leading scientific role in assay and product development, protocol optimisation and product refinement.

Role overview

As Senior Scientist, you will play a central role in developing Epigenica’s molecular biology and NGS-based workflows. You will work within R&D, contributing to the further development of the company’s technology portfolio and the transfer of novel methods into robust, scalable products and services.

The role is well suited for a scientist who combines deep experimental expertise with the capability to drive projects independently and contribute to building robust processes in a fast-moving biotech environment.

Key responsibilities

Your main responsibilities will include:

  • Lead assay development and optimisation projects within epigenomic profiling.
  • Design, execute, troubleshoot, and interpret experiments aimed at improving protocol performance, scalability, and reproducibility.
  • Contribute to the development and transfer of new products into production, including product specifications, design transfer activities, quality control strategies, and product documentation.
  • Support internal R&D projects as well as customer-facing service projects.
  • Analyse experimental and sequencing data, in collaboration with the data team when needed, to guide development decisions.
  • Prepare reports, summaries, and technical documentation for internal decision-making, grant applications, and product development records.
  • Provide expert input to commercial, customer-support, and marketing activities where scientific or technical expertise is required.
  • Collaborate with colleagues in R&D, production, data analysis, QA, and commercial teams in cross-functional projects.

Requirements

We are looking for a highly motivated, solution-oriented scientist with strong experimental skills and the ability to drive complex projects forward in a dynamic environment.

You should have:

  • PhD, or equivalent experience, in molecular biology, biotechnology, biochemistry, genomics, epigenomics, or a related life-science field.
  • Minimum 2 years of industry experience in biotechnology, life sciences, or a related field, preferably involving assay development, commercial product development, or NGS-based technologies.
  • Extensive hands-on experience in molecular biology and NGS-based assay development.
  • Documented experience with ChIP-seq, chromatin biology, antibody-based assays, epigenomics, or related NGS-based assay technologies.
  • Proven ability to independently design, execute, troubleshoot, and interpret complex experiments.
  • A collaborative mindset, with the ability to work independently while also supporting colleagues and contributing to shared goals.
  • Professional proficiency in spoken and written English.

Meriting experience

It would be an advantage if you also have experience with one or more of the following:

  • Epigenetic profiling of tissue, blood, or circulating nucleosomes in high-throughput or multiplexed assay formats.
  • Bioinformatic analysis of ChIP-seq or related datasets.
  • Experience working with automated laboratory workflows or scaling molecular biology assays for high-throughput use.
  • Customer-facing scientific work, such as service projects, technical support, application support, or collaborative research projects.
